Our house has vinyl siding but NO Tyvek. It seems to have this soft black particle board sheeting on all walls.
Our contractor will be installing Tyvek in the area where the bay window vertically joins with the main wall as far as to the sides as he can.
After that he will apply some wide (about 9″) self adhesive flashing into this corner (bay window/main join).
Which should be applied first, Tyvek or the self adhesive flashing?

tyvek first. hopfully your contractor doesnt need guidance with those kinds ok things,
When it comes to flashing any way you do it is apt to give someone a conniption. The main thing is to "think like a raindrop".
