I reroofed my porch maybe 5 years ago and never got around to painting the bottom side of the overhang. I now have wood boring insects which have eaten maybe 10 small holes through the plywood decking and probably 10 pinky finger sized holes through the 2×6 boards that form the fascia. I don’t think there has been enough damage at this point to reroof, so I’m planning on getting up there and painting it like I should have done at the time of the job. The question is, what about the holes that are there now? Should I go through and fill them with something before painting, and if so, what would I use? Wood putty would work on the plywood decking, but on the 2×6 boards, it would be difficult to fill them without something like a caulk gun.

From the description of the holes-I would think that carpenter bees are the source. What you might find happen after they bore those almost perfect holes in fascia (and apparently in the sheeting) is for wood peckers to continue the work looking for the larvae. If you're lucky-this won't happen. They will excavate a line of holes to get the larvae from the channels you don't see (that the bees made)
Some spray Sevin into the holes-then Urethane caulk them shut, your paint will finish the job.
You could use epoxy.
Regular painters caulk might not be the best answer-Urethane bonds very well.
