Providing the adhesion of the silicone bead is good there will be no problem at all. I regularly used silicone as a caulk material for expansion joints between dissimilar flooring materials and never had a failure.

*If your talking about silicone joints at the end of vinyl siding then the answer is it will fail.If your talking about wood siding against a vinyl window jamb then the answer is it shouldn't fail.It's not the movement differential between two different products as much as the movement amount because of the length of the product. Two 16 foot long 2x4s butted together with a silicone bead and nailed at the opposite ends will shrink enough to cause a 1/2" gap over time as they dry.
*What I'm considering doing is using silicone between wood window trim and vinyl J-channel. The siding is vinyl.
